After upgrading to Sierra I am unable to navigate TextEdit or Pages documents with QuickNav. There’s no option to navigate through lines or paragraphs. The only available options are Characters, words, Windows Spots and Navigation.
I find navigating to be no problem what so ever. I just use navigation, and up and down aero keys behave as expected.
To put it shortly, use navigation, left of characters on the rotor to navigate by line. I have always done it this way anyway. So the fact that line navigation is missing, does not bother me in the least.
Are navigating by sentences, lines and paragraphs unavailable on your machine? It does bother me, it's not only about navigating with the arrows through lines, there're also sentences and paragraphs. Is there anyway to get them back to the rotor?

As far as I can tell, the option to navigate by sentence and paragraph has disappeared. I do not know why. It honestly does not bother me in the least, But, that is just me.
